load all files except DCIM folder into memory
make format
save files back to SD card

Good idea. At least ps.fir, diskboot.bin(if this file can be read), chdk.cfg + "BOOTDISK" label.

It depends on how many free memory we have on each model. Do we have enough?

Yes, we have 99.99% of diskboot.bin already in memory, ps.fir can be easily packed on the fly...  5 KBytes is enough...

we have allot of megabytes of raw shoot buffer
I think OS uses it exclusively for RAW image.
Can't we use it for pack/unpack purposes?

along with PS.FIR, bottdisk.bin and cfg there can be alot of small files : scripts, texts


several times I had to cleanup card using format due to broken file system ( some pictures were unreadable. I m not sure why. camera have been shutdown correctly )

Also it is recommended to make low level format for taking videos

also some users have troubles to erase all files ( http://chdk.setepontos.com/index.php/topic,51.0.html )
I myself have lost plastic lock on one of my cards while locking/unlocking
