I have used   CHDK to make some time-lapses and I have used it to make HDR's in Picturenaut with shots I have taken using CHDK continuous bracketing with the A570 IS's custom self timer. Now I would like to combine these to take a HDR timelapse.

What I am wondering is how I can process hundreds or thousands of bracketed images to make the HDR's to make into a time-lapse video. I have been using the free program MakeAVI to make my time-lapse videos. I am hoping that I can find other free programs to aid me in HDR batch processing.

Can anyone tell me how to proceed?

Depending on what you mean by HDR, enfuse might be useful to you as it's a command line utility and as such could be wrapped in a shell script that always gives it the next N images for processing.

I downloaded the trial version of Photomatix. I will try to use it's batch mode to process a timelapse of 3 bracketed shots.

I found this explanation of Photomatix batch mode:

On Sunday I took a time lapse off of my front porch with lapse.lua(Yet another Accurate Intervalometer) and used continuous bracketing with the camera's custom self timer set to 0 delay and 3 shots varying by 1 EV. I used the Photomatix trial version in batch mode to render the HDR's and Virtualdub with MSU anti-flicker plug-in to compile the video and save an avi file.

The timelapse came out very well and I will try to post it soon. Now I just need to shoot a more interesting scene.

It will be very interesting to see the results of a longer video. With stills, the minor changes between 3 consecutive frames are usually blended enough to be (mostly) unnoticeable. When you start to process hundreds of frames, there may be some artifacting. Does the MSU plug-in clean this up satisfactorily? Looking forward to seeing the results when there is movement (pans, tilts, zooms) in the video.
