I think you might don't understand the idea of the script.
And now when I come back to the HDR script, it always outputs three separate images of different exposure each time I shoot.

CHDK provides only the necessary images as a bracketing (3 pictures with different exposure). These three images must be composed with appropriate software, e.g. Luminance HDR.msl
